Catharanthus roseus receptor-like kinase 1-like (CrRLK1L) plays pivotal roles in regulating plant growth and development, mediating intercellular signal transduction, and modulating responses to environmental stresses. However, a comprehensive genome-wide identification and analysis of the CrRLK1L gene family in maize remains elusive. In this study, a total of 24 CrRLK1L genes were identified in the maize whole genome. A phylogenetic analysis further revealed that CrRLK1L proteins from Arabidopsis, rice, and maize were grouped into nine distinct subgroups, with subgroup IV being unique to maize. Gene structure analysis demonstrated that the number of introns varied greatly among ZmCrRLK1L genes. Notably, the genome-wide duplication (WGD) events promoted the expansion of the ZmCrRLK1L gene family. Compared with Arabidopsis, there were more collinear gene pairs between maize and rice. Tissue expression patterns indicated that ZmCrRLK1L genes are widely expressed in various tissues, with ZmCrRLK1L5/9 specifically highly expressed in roots, and ZmCrRLK1L8/14/16/21/22 expressed in anthers. Additionally, RNA-seq and RT-qPCR analyses revealed that the expression of ZmCrRLK1L1/2/20/22 genes exhibited different expression patterns under drought and salt stresses. In summary, our study lays a foundation for elucidating the biological roles of ZmCrRLK1L genes in maize growth and development, reproductive development, and stress responses.

Pholiota nameko (T. Ito) S. Ito and S. Imai is an emerging wild mushroom species belonging to the genus Pholiota. Its unique brown–yellow appearance and significant biological activity have garnered increasing attention in recent years. However, there is a relative lack of research on the biological characteristics and genetics of P. nameko, which greatly limits the potential for an in-depth exploration of this mushroom in the research fields of molecular breeding and evolutionary biology. This study aimed to address that gap by employing Illumina and Nanopore sequencing technologies to perform whole-genome sequencing, de novo assembly, and annotation analysis of the P. nameko ZZ1 strain. Utilizing bioinformatics methods, we conducted a comprehensive analysis of the genomic characteristics of this strain and successfully identified candidate genes associated with its mating type, carbohydrate-active enzymes, virulence factors, pan-genome, and drug resistance functions. The genome of P. nameko ZZ1 is 24.58 Mb in size and comprises 33 contigs, with a contig N50 of 2.11 Mb. A hylogenetic analysis further elucidated the genetic relationship between P. nameko and other Pholiota, revealing a high degree of collinearity between P. nameko and ZZ1. In our enzyme analysis, we identified 246 enzymes in the ZZ1 genome, including 68 key carbohydrate-active enzymes (CAZymes), and predicted the presence of 11 laccases, highlighting the strain’s strong potential for cellulose degradation. We conducted a pan-genomic analysis of five closely related strains of Pholiota, yielding extensive genomic information. Among these, there were 2608 core genes, accounting for 21.35% of the total genes, and 135 dispensable genes, highlighting significant genetic diversity among Pholiota and further confirming the value of pan-genomic analysis in uncovering species diversity. Notably, while we successfully identified the A-mating-type locus, composed of the homeodomain protein genes HD1 and HD2 in ZZ1, we were unable to obtain the B-mating-type locus due to technical limitations, preventing us from acquiring the pheromone receptor of the B-mating-type. We plan to supplement these data in future studies and explore the potential impact of the B-mating-type locus on the current findings. In summary, the genome data of ZZ1 presented in this study are not only valuable resources for understanding the genetic basis of this species, but also serve as a crucial foundation for subsequent genome-assisted breeding, research into cultivation technology, and the exploration of its nutritional and potential medicinal value.

Northern corn leaf blight (NCLB) caused by Setosphaeria turcica is one of the most devastating foliar diseases in maize (Zea mays L.), resulting in great economic losses worldwide. The mutation of the pathogen exacerbates the occurrence and harmfulness of NCLB in China. Therefore, there is an urgent need for evaluating and cultivating resistant hybrids. Here, the response of 239 maize hybrids approved in Northeast China to NCLB was evaluated during 2019 and 2020. The results showed that 92 (38.49%) and 75 (31.38%) hybrids were rated as moderately resistant and resistant, respectively, which together constituted the predominant resistant categories. We observed that maize hybrids from different certified sources had different levels of resistance to NCLB, whose disease parameter values varied significantly (P < 0.05) among 52 main cultivated hybrids. In 2019 and 2020, the average size of the lesions increased from 21.02 to 21.06 cm2, the average lesion density decreased from 1.36 to 1.33 lesions/100 cm2, and more than 30% of the hybrids registered final disease severity scores between 10 and 30%. The area under the disease progress curve of the main cultivated hybrids ranged from 57.96 to 986.86 cm2 in 2019 and from 50.75 to 1,028.65 cm2 in 2020. Correlation analysis revealed a significant relationship (P < 0.0001) among four disease parameters. Current research has shown that many maize hybrids in Northeast China are resistant to NCLB, suggesting that the large-scale cultivation of susceptible hybrids has led to the occurrence and prevalence of the disease. This study should assist growers in purposefully selecting resistant commercial hybrids to contribute to the management of NCLB.

Ear rot caused by the Fusarium species has led to a decline in maize yield and kernel quality worldwide. The changes in the population structure of pathogens and the widespread planting of susceptible maize varieties have exacerbated the occurrence and harm of ear rot in China. Therefore, it is very important to establish the species composition of Fusarium and evaluate the resistance of the main cultivated hybrids. In this study, 366 single conidial isolates of Fusarium spp. were obtained from three provinces of Northeast China. F. verticillioides, F. subglutinans, F. proliferatum, F. oxysporum, and F. graminearum species complex (FGSC) were identified, with F. verticillioides being the most prevalent with a frequency of 44.0%. Based on the TEF-1α gene sequences analysis, the FGSC populations consisted of two independent species: F. boothii and F. graminearum, which account for 23.8% and 5.7% of the total isolates, respectively. Additionally, the resistance to ear rot by 97 maize hybrids commonly planted in Northeast China was evaluated by inoculation with F. verticillioides during 2021 and 2022. The results showed that the disease parameters of different hybrids varied significantly (p < 0.05). Approximately half of the hybrids had damage rates ranging from 0 to 15%, and 79.4% of the hybrids had a severity rating of less than 5.5. In total, 49 (50.5%) hybrids were rated as moderately resistant, which was the dominant resistance category, and 71 hybrids (73.2%) were identified as moderately to highly resistant to ear rot. Current research confirms that Fusarium ear rot in maize is mainly caused by F. verticillioides in Northeast China, and many hybrids are resistant to the disease. This study will guide growers to scientifically deploy resistant commercial hybrids to control ear rot.

Plant fungal diseases remain a major threat to global agricultural production, necessitating eco-friendly and sustainable strategies. Conventional chemical fungicides often lead to the development of resistant pathogen strains and cause environmental contamination. Therefore, the development of biocontrol agents is particularly important. In this study, we identified Burkholderia stagnalis YJ-2 from the rhizosphere soil of Woodsia ilvensis as a promising biocontrol strain using 16S rRNA and whole-genome sequencing. This strain demonstrated broad-spectrum antifungal activity against plant fungal pathogens, with its bioactive extracts maintaining high stability across a temperature range of 25–100 °C and pH range of 2–12. We used in vitro assays to further show that the metabolites of B. stagnalis YJ-2 disrupted the hyphal morphology of Valsa mali, resulting in swelling, reduced branching, and increased pigmentation. Fluorescence labeling confirmed that B. stagnalis YJ-2 stably colonized the roots and stems of tomato and wheat plants. Furthermore, various formulations of microbial agents based on B. stagnalis YJ-2 were evaluated for their efficacy against plant pathogens. The seed-coating formulation notably protected tomato seedlings from Alternaria solani infection without affecting germination (p > 0.1), while the wettable powder exhibited significant control effects on early blight in tomatoes, with the preventive treatment showing better efficacy than the therapeutic treatment. Additionally, the B. stagnalis YJ-2 bone glue agent showed a substantial inhibitory effect on apple tree canker. Whole-genome analysis of B. stagnalis YJ-2 revealed a 7,705,355 bp genome (67.68% GC content) with 6858 coding genes and 20 secondary metabolite clusters, including three clusters (YJ-2_GM002015-YJ-2_GM002048, YJ-2_GM0020090-YJ-2_GM002133, and YJ-2_GM06534-YJ-2_GM006569) that are related to the antifungal activity of YJ-2 and are homologous to the biosynthetic gene clusters of known secondary metabolites, such as icosalide, ornibactin, and sinapigladioside. We further knocked out core biosynthetic genes of two secondary metabolic gene clusters and found that only the YJ-2_GM006534-YJ-2_GM006569 gene cluster had a corresponding function in two potential antifungal gene clusters. In contrast to the wild-type strain YJ-2, only deletion of the YJ-2_GM006563 gene reduced the antifungal activity of B. stagnalis YJ-2 by 8.79%. These findings highlight the biocontrol potential of B. stagnalis YJ-2, supporting a theoretical foundation for its development as a biocontrol agent against plant fungal diseases and thereby promoting sustainable agricultural disease management.

Northern corn leaf blight (NCLB), caused by Setosphaeria turcica, is an important foliar disease in corn. Since 2005, the damage from NCLB has increased in Northeast China, probably from the emergence of new physiological races. In this study, 883 single conidial isolates of S. turcica were obtained from 12 sites across three provinces of Northeast China between 2007 and 2017. The virulence of the isolates was evaluated in five corn lines (B37, B37Ht1, B37Ht2, B37Ht3, and B37HtN). Sixteen physiological races (0, 1, 2, 3, N, 12, 13, 1N, 23, 2N, 3N, 123, 12N, 13N, 23N, and 123N) were obtained, depending on their resistance or susceptibility. Three races (0, 1, and 2) were most prevalent, with frequencies of 40.5, 19.6, and 11.3% in all isolates, respectively. Races varied across provinces and years. Virulence to more than one Ht resistance genes occurred in 21.5% of isolates, with 8.5% virulent to three or more genes. Overall, 41% of isolates were avirulent to all Ht genes, 36% were virulent to Ht1, 28% to Ht2, 11% to Ht3, and 16% to HtN. Isolates from Heilongjiang had a greater frequency of virulence to Ht2 and Ht3, whereas isolates from Jilin and Liaoning were more frequently virulent to Ht1 and HtN, respectively. The frequency of isolate virulence to Ht2 ranged from 8% in 2009 to a maximum of 29% in 2015, and in 2015, isolates were more virulent to Ht2 than Ht1. This study will help growers to purposefully select commercial hybrids with multiple effective Ht resistance genes, and reduce the utilization of Ht1 and Ht2 genes in the process of corn production to strengthen NCLB control.
