Chloroplast biogenesis and development are essential processes in plants, profoundly influencing their growth, survival, and productivity. However, the transcription factors controlling chloroplast development, especially in roots, are poorly characterized. Here, we demonstrate that the ectopic expression of the seed-specific transcription factor Plant Growth Regulator 37 (PGA37) promotes chloroplast development in roots, causing root-greening. Using a steroid-inducible gene expression system and RNA-Seq, we identified 97 potential PGA37 target genes. Notably, PGA37 directly activates the transcription factor GOLDEN2-LIKE (GLK2), which governs chloroplast biogenesis. An overexpression of GLK2 replicated the root-greening phenotype observed in PGA37-overexpressing plants, while GLK2 mutation significantly reduced chlorophyll content and suppressed root-greening in PGA37-overexpressing seedlings. Furthermore, PGA37 directly binds to the promoters of type-B response regulators ARR13 and ARR21, thereby activating the cytokinin signaling pathway. Mutations in these regulators partially diminished chlorophyll accumulation in PGA37-overexpressing seedlings, suggesting that PGA37-regulated chloroplast development is partially mediated by the cytokinin signaling through ARR13 and ARR21. Taken together, we propose that PGA37 orchestrates chloroplast development by coordinately regulating transcription factors from various families, including GLK2, ARR13, and ARR21, positioning it as a key regulator of chloroplast development.

Yellow rust (YR), caused by Puccinia striiformis f. sp. tritici (Pst), is a global disease infecting wheat that seriously affects the yield and the quality of grains. Wheat breeding line C855 is immune to the mixed Pst isolates CYR32 + CYR33 + CYR34 under field conditions. To identify the Yr-loci carried by C855, in this study, an F2 population derived from the crossing of C855 with Yannong 999, a YR-sensitive cultivar, was established, and the infection type (IT) of each F2 individual was estimated. The correlation analysis results show that YR resistance was significantly positively correlated with grain weight and grain size. Using a 120K single-nucleotide polymorphism (SNP) array, the F2 population was genotyped, and a high-density genetic map covering 21 wheat chromosomes and consisting of 5362 SNP markers was built. Then, five Yr-QTLs on chromosomes 1B, 2A, 2B, and 2D were identified. Of these, the QTL on chromosome 2A, temporarily named QYr.sxau-2A.1, is a major-effect QTL explaining 15.62% of the phenotypic variance. One PCR-based marker SSR2A-14 for QYr.sxau-2A.1 was developed, and the C855 allele of SSR2A-14 corresponded to the stronger Yr resistance. QYr.sxau-2A.1, located in the 228.02~241.58 Mbp physical interval, is different from all the known Yr loci on chromosomes 2A. Within the interval, there are 30 annotated genes, including a nucleotide-binding site and a leucine-rich repeat (NBS-LRR)-encoding gene with the linkage marker NRM2A-16 of QYr.sxau-2A.1. Our results reveal a novel major-effect QYr.sxau-2A.1, which provided resistance to YR and is a molecular marker for wheat breeding.

Structural variation (SV) serves as a fundamental driver of phenotypic diversity and environmental adaptation in plants and animals, significantly influencing key agronomic traits in crops. Common wheat (Triticum aestivum L.), an allohexaploid species, harbors extensive chromosomal SVs and distant hybridization-induced recombination events that provide critical resources for genetic improvement. This study utilizes non-denaturing fluorescence in situ hybridization (ND-FISH) and oligonucleotide multiplex probe-based FISH (ONPM-FISH) to analyze the karyotypes of 153 BC1F4–BC1F6 lines derived from the hybrid line Xiaoyan 7430 and common wheat Yannong 1212. The results revealed that Xiaoyan 7430 carries 8 alien chromosome pairs and 20 wheat chromosome pairs (lacking 6B), and Yannong 1212 contains 21 pairs of wheat chromosomes. The parental lines exhibited presence/absence variations (PAVs) on chromosomes 2A, 6A, 5B, 1D, and 2D. Chromosomal variations, including numerical chromosomal variation (NCV), structural chromosomal variation (SCV), and complex chromosomal variation (CCV), were detected in the progeny lines through ONPM-FISH analysis. The tracking of alien chromosomes over three consecutive generations revealed a significant decrease in transmission frequency, declining from 61.82% in BC1F4 to 26.83% in BC1F6. Telosomes were also lost during transmission, declining from 21.82% in BC1F4 to 9.76% in BC1F6. Alien chromosome 1JS, 4J, and 6J exhibited the highest transmission stability and were detected across all three generations. Association analysis showed that YN-PAV.2A significantly affected the length/width ratio (LWR) and grain diameter (GD); YN-PAV.6A, XY-PAV.6A, and PAV.5B increased six grain traits (+2.25%~15.36%); YN-PAV.1D negatively affected grain length (GL) and grain circumference (GC); and XY-PAV.2D exerted positive effects on thousand-grain weight (TGW). Alien chromosomes differentially modulated grain characteristics: 1JS and 6J both reduced grain length and grain circumference; 1JS increased LWR; and 4J negatively impacted TGW, grain width (GW), GD, and grain area (GA). Meanwhile, increasing alien chromosome numbers correlated with progressively stronger negative effects on grain traits. These findings elucidate the genetic mechanisms underlying wheat chromosomal variations induced by distant hybridization and their impact on wheat grain traits, and provide critical intermediate materials for genome design breeding and marker-assisted selection in wheat improvement.
