Sesame (Sesamum indicum L., 2n = 26) is an important oilseed crop with an estimated genome size of 369 Mb. The genetic basis, including the number and locations of quantitative trait loci (QTLs) of sesame grain yield and quality remain poorly understood, due in part to the lack of reliable markers and genetic maps. Here we report on the construction of a hitherto most high-density genetic map of sesame using the restriction-site associated DNA sequencing (RAD-seq) combined with 89 PCR markers, and the identification of grain yield-related QTLs using a recombinant inbred line (RIL) population. In total, 3,769 single-nucleotide polymorphism (SNP) markers were identified from RAD-seq, and 89 polymorphic PCR markers were identified including 44 expressed sequence tag-simple sequence repeats (EST-SSRs), 10 genomic-SSRs and 35 Insertion-Deletion markers (InDels). The final map included 1,230 markers distributed on 14 linkage groups (LGs) and was 844.46 cM in length with an average of 0.69 cM between adjacent markers. Using this map and RIL population, we detected 13 QTLs on 7 LGs and 17 QTLs on 10 LGs for seven grain yield-related traits by the multiple interval mapping (MIM) and the mixed linear composite interval mapping (MCIM), respectively. Three major QTLs had been identified using MIM with R2 > 10.0% or MCIM with ha2 > 5.0%. Two co-localized QTL groups were identified that partially explained the correlations among five yield-related traits. Three thousand eight hundred and four pairs of new DNA markers including SNPs and InDels were developed by RAD-seq, and a so far most high-density genetic map was constructed based on these markers in combination with SSR markers. Several grain yield-related QTLs had been identified using this population and genetic map. We report here the first QTL mapping of yield-related traits with a high-density genetic map using a RIL population in sesame. Results of this study solidified the basis for studying important agricultural traits and implementing marker-assisted selection (MAS) toward genetic improvement in sesame.

Sesame (Sesamum indicum L.) is a globally important oilseed crop with highly-valued oil. Strong hybrid vigor is frequently observed within this crop, which can be exploited by the means of genic male sterility (GMS). We have previously developed a dominant GMS (DGMS) line W1098A that has great potential for the breeding of F1 hybrids. Although it has been genetically and anatomically characterized, the underlying molecular mechanism for male sterility remains unclear and therefore limits the full utilization of such GMS line. In this study, RNA-seq based transcriptome profiling was carried out in two near-isogenic DGMS lines (W1098A and its fertile counterpart, W1098B) to identify differentially expressed genes (DEGs) related to male sterility. A total of 1,502 significant DEGs were detected, among which 751 were up-regulated and 751 were down-regulated in sterile flower buds. A number of DEGs were implicated in both ethylene and JA synthesis & signaling pathway; the expression of which were either up- or down-regulated in the sterile buds, respectively. Moreover, the majority of NAC and WRKY transcription factors implicated from the DEGs were up-regulated in sterile buds. By querying the Plant Male Reproduction Database, 49 sesame homologous genes were obtained; several of these encode transcription factors (bHLH089, MYB99, and AMS) that showed reduced expression in sterile buds, thus implying the possible role in specifying or determining tapetal fate and development. The predicted effect of allelic variants on the function of their corresponding DEGs highlighted several Insertions/Deletions (InDels), which might be responsible for the phenotype of sterility/fertility in DGMS lines. The present comparative transcriptome study suggested that both hormone signaling pathway and transcription factors control the male sterility of DGMS in sesame. The results also revealed that several InDels located in DEGs prone to cause loss of function, which might contribute to male sterility. These findings provide valuable genomic resources for a deeper insight into the molecular mechanism underlying DGMS.

Sesame is a highly valuable crop with significant global importance due to its nutritional and economic value. To better understand the genetic diversity of sesame genotypes at both molecular and morphological levels, a comprehensive study was conducted using 25 pairs of simple sequence repeat (SSR) primers and 56 biological traits in a collection of 183 sesame accessions, which comprised 101 Chinese cultivars, 62 landraces, and 20 exotic accessions. The analysis revealed a total of 166 SSR polymorphic bands, with an average of 6.64 bands per marker. The values of Shannon’s information index ranged from 0.2732 to 0.6497, indicating a moderate level of genetic diversity. The polymorphic information index ranged from 0.0859 to 0.6357, further supporting the presence of genetic variation. The average frequency of heterozygous genotypes was calculated as 0.34, suggesting a relatively narrow genetic diversity. The application of the unweighted pair group method with arithmetic averaging (UPGMA) clustering and principal component analysis allowed for the categorization of the 183 sesame accessions into three distinct groups. Furthermore, the genetic diversity coefficient of sesame germplasm is generally constrained, with no significant difference observed between the genetic diversity coefficient of Chinese cultivars and that of foreign resources. The results provide valuable data for various applications, including the breeding and promotion of new sesame cultivars in China, the protection of new variety rights, the inquiry and identification of DNA genetic information of cultivars, as well as the development and utilization of sesame germplasm resources both domestically and internationally.

Genic male sterility (GMS) has great potential for heterosis exploitation in sesame (Sesamum indicum L.). Two spontaneous male-sterile plants were discovered in a Chinese sesame cultivar (Zhuzhi 4) in 2006. By consecutive sib mating with fertile plants from Zhuzhi 4, a new sterile line, D248A, was developed. Anatomy studies showed that D248A has thin, small and greenish anthers on which there are no or little pollen grains. The pollens are irregularly shaped and completely aborted, resulting in no germination and no formation of pollen tubes as revealed by acetocarmine stain or semi-solid suspension culture. Furthermore, D248A has a better performance in growth vigor, bloom duration and yield per plant than the other GMS lines (i.e. 95 ms-2A and 95 ms-5A). To investigate the inheritance mode of fertility, D248A was crossed and backcrossed with six varieties, and a segregating ratio of 3:1 and 1:1 for fertile and sterile plants was observed in F2 and BC1 populations, respectively. These results suggested that D248A is controlled by a recessive GMS gene. The average yield of four D248A-derived F1 hybrids is as high as 1695 kg·ha-1, which is almost twice of that of 95 ms-5A-derived F1 hybrids. These results indicated that this newly developed recessive GMS line has great potential in sesame hybrid breeding.

Background Sesame, one of the most important oil crops in the world, is rich in sesamol, sesamin, and other antioxidant substances, and can be consumed as oil, food, and vegetable. It has a high nutritional and economic value. To reveal the genetic diversity of the sesame varieties at the molecular and morphological levels, 25 pairs of simple sequence repeat (SSR) primers and 56 biological traits were applied to 101 Chinese sesame varieties released in recent decades, as well as 62 Chinese landraces and 20 alien accessions. Results The results indicated that a total of 166 SSR bands were detected, with an average of 6.64 per marker; the total alleles were 40.35, with an average of 1.614 per primer pair. Among them, the marker LG141 detected a maximum of 1.85 alleles, and SB393 had a minimum of 1.23 alleles. Shannon’s information index ranged from 0.2732 to 0.6497 with an average value of 0.5292; the polymorphic information index ranged from 0.0859 to 0.6357, with an average value of 0.5254, and the average heterozygosity (He) was 0.3246, suggesting that these sesame accessions have a narrow genetic diversity. The results of the unweighted pair-group method with arithmetic averaging (UPGMA) clustering were consistent with those of the binary principal component analysis, and the 183 sesame lines were categorized into three UPGMA groups. The genetic diversity coefficient of sesame germplasm is generally small, and the genetic relativeness is close. The genetic diversity coefficient of Chinese accessions is not much different from that of foreign resources. Moreover, a DNA fingerprint database of 183 sesame accessions including varieties and germplasm resources was constructed, and a corresponding two-dimensional code was developed. Conclusion The results of this study provide data reference for the breeding and promotion of new sesame varieties in China, the protection of new variety rights, the inquiry and identification of DNA genetic information of varieties, and the development and utilization of germplasm resources domestically and abroad.
