Cervical cancer is the leading cause of death among women with cancer worldwide. Here, we performed an integrative analysis of Illumina HumanMethylation450K and RNA-seq data from TCGA to identify cervical cancer-specific DNA methylation markers. We first identified differentially methylated and expressed genes and examined the correlation between DNA methylation and gene expression. The DNA methylation profiles of 12 types of cancers, including cervical cancer, were used to generate a candidate set, and machine-learning techniques were adopted to define the final cervical cancer-specific markers in the candidate set. Then, we assessed the protein levels of marker genes by immunohistochemistry by using tissue arrays containing 93 human cervical squamous cell carcinoma samples and cancer-adjacent normal tissues. Promoter methylation was negatively correlated with the local regulation of gene expression. In the distant regulation of gene expression, the methylation of hypermethylated genes was more likely to be negatively correlated with gene expression, while the methylation of hypomethylated genes was more likely to be positively correlated with gene expression. Moreover, we identified four cervical cancer-specific methylation markers, cg07211381 (RAB3C), cg12205729 (GABRA2), cg20708961 (ZNF257), and cg26490054 (SLC5A8), with 96.2% sensitivity and 95.2% specificity by using the tenfold cross-validation of TCGA data. The four markers could distinguish tumors from normal tissues with a 94.2, 100, 100, and 100% AUC in four independent validation sets from the GEO database. Overall, our study demonstrates the potential use of methylation markers in cervical cancer diagnosis and may boost the development of new epigenetic therapies.

This study proposes an efficient prediction method for coronary heart disease risk based on two deep neural networks trained on well-ordered training datasets. Most real datasets include an irregular subset with higher variance than most data, and predictive models do not learn well from these datasets. While most existing prediction models learned from the whole or randomly sampled training datasets, our suggested method draws up training datasets by separating regular and highly biased subsets to build accurate prediction models. We use a two-step approach to prepare the training dataset: (1) divide the initial training dataset into two groups, commonly distributed and highly biased using Principal Component Analysis, (2) enrich the highly biased group by Variational Autoencoders. Then, two deep neural network classifiers learn from the isolated training groups separately. The well-organized training groups enable a chance to build more accurate prediction models. When predicting the risk of coronary heart disease from the given input, only one appropriate model is selected based on the reconstruction error on the Principal Component Analysis model. Dataset used in this study was collected from the Korean National Health and Nutritional Examination Survey. We have conducted two types of experiments on the dataset. The first one proved how Principal Component Analysis and Variational Autoencoder models of the proposed method improves the performance of a single deep neural network. The second experiment compared the proposed method with existing machine learning algorithms, including Naïve Bayes, Random Forest, K-Nearest Neighbor, Decision Tree, Support Vector Machine, and Adaptive Boosting. The experimental results show that the proposed method outperformed conventional machine learning algorithms by giving the accuracy of 0.892, specificity of 0.840, precision of 0.911, recall of 0.920, f-measure of 0.915, and AUC of 0.882.

Background: With advances in next-generation sequencing technologies, the bisulfite conversion of genomic DNA followed by sequencing has become the predominant technique for quantifying genome-wide DNA methylation at single-base resolution. A large number of computational approaches are available in literature for identifying differentially methylated regions in bisulfite sequencing data, and more are being developed continuously. Results: Here, we focused on a comprehensive evaluation of commonly used differential methylation analysis methods and describe the potential strengths and limitations of each method. We found that there are large differences among methods, and no single method consistently ranked first in all benchmarking. Moreover, smoothing seemed not to improve the performance greatly, and a small number of replicates created more difficulties in the computational analysis of BS-seq data than low sequencing depth. Conclusions: Data analysis and interpretation should be performed with great care, especially when the number of replicates or sequencing depth is limited.

Background: Adhesion molecules distributed on the cell-surface depends upon their dynamic trafficking that plays an important role during cancer progression. ADP-ribosylation factor 6 (Arf6) is a master regulator of membrane trafficking. CD147, a tumor-related adhesive protein, can promote the invasion of liver cancer. However, the role of Arf6 in CD147 trafficking and its contribution to liver cancer progression remain unclear. Methods: Stable liver cancer cell lines with Arf6 silencing and over-expression were established. Confocal imaging, flow cytometry, biotinylation and endomembrane isolation were used to detect CD147 uptake and recycling. GST-pull down, gelatin zymography, immunofluorescence, cell adhesion, aggregation and tight junction formation, Transwell migration, and invasion assays were used to examine the cellular phenotypes. GEPIA bioinformatics, patient’s specimens and electronic records collection, and immunohistochemistry were performed to obtain the clinical relevance for Arf6-CD147 signaling. Results: We found that the endocytic recycling of CD147 in liver cancer cells was controlled by Arf6 through concurrent Rab5 and Rab22 activation. Disruption of Arf6-mediated CD147 trafficking reduced the cell-matrix and cell-cell adhesion, weakened cell aggregation and junction stability, attenuated MMPs secretion and cytoskeleton reorganization, impaired HGF-stimulated Rac1 activation, and markedly decreased the migration and invasion of liver cancer cells. Moreover, high-expression of the Arf6-CD147 signaling components in HCC (hepatocellular carcinoma) was closely correlated with poor clinical outcome of patients. Conclusions: Our results revealed that Arf6-mediated CD147 endocytic recycling is required for the malignant phenotypes of liver cancer. The Arf6-driven signaling machinery provides excellent biomarkers or therapeutic targets for the prevention of liver cancer.

Hematopoietic cancer is a malignant transformation in immune system cells. Hematopoietic cancer is characterized by the cells that are expressed, so it is usually difficult to distinguish its heterogeneities in the hematopoiesis process. Traditional approaches for cancer subtyping use statistical techniques. Furthermore, due to the overfitting problem of small samples, in case of a minor cancer, it does not have enough sample material for building a classification model. Therefore, we propose not only to build a classification model for five major subtypes using two kinds of losses, namely reconstruction loss and classification loss, but also to extract suitable features using a deep autoencoder. Furthermore, for considering the data imbalance problem, we apply an oversampling algorithm, the synthetic minority oversampling technique (SMOTE). For validation of our proposed autoencoder-based feature extraction approach for hematopoietic cancer subtype classification, we compared other traditional feature selection algorithms (principal component analysis, non-negative matrix factorization) and classification algorithms with the SMOTE oversampling approach. Additionally, we used the Shapley Additive exPlanations (SHAP) interpretation technique in our model to explain the important gene/protein for hematopoietic cancer subtype classification. Furthermore, we compared five widely used classification algorithms, including logistic regression, random forest, k-nearest neighbor, artificial neural network and support vector machine. The results of autoencoder-based feature extraction approaches showed good performance, and the best result was the SMOTE oversampling-applied support vector machine algorithm consider both focal loss and reconstruction loss as the loss function for autoencoder (AE) feature selection approach, which produced 97.01% accuracy, 92.60% recall, 99.52% specificity, 93.54% F1-measure, 97.87% G-mean and 95.46% index of balanced accuracy as subtype classification performance measures.
