Deciphering universal gene regulatory mechanisms in diverse organisms holds great potential for advancing our knowledge of fundamental life processes and facilitating clinical applications. However, the traditional research paradigm primarily focuses on individual model organisms and does not integrate various cell types across species. Recent breakthroughs in single-cell sequencing and deep learning techniques present an unprecedented opportunity to address this challenge. In this study, we built an extensive dataset of over 120 million human and mouse single-cell transcriptomes. After data preprocessing, we obtained 101,768,420 single-cell transcriptomes and developed a knowledge-informed cross-species foundation model, named GeneCompass. During pre-training, GeneCompass effectively integrated four types of prior biological knowledge to enhance our understanding of gene regulatory mechanisms in a self-supervised manner. By fine-tuning for multiple downstream tasks, GeneCompass outperformed state-of-the-art models in diverse applications for a single species and unlocked new realms of cross-species biological investigations. We also employed GeneCompass to search for key factors associated with cell fate transition and showed that the predicted candidate genes could successfully induce the differentiation of human embryonic stem cells into the gonadal fate. Overall, GeneCompass demonstrates the advantages of using artificial intelligence technology to decipher universal gene regulatory mechanisms and shows tremendous potential for accelerating the discovery of critical cell fate regulators and candidate drug targets.

Data augmentation is a series of techniques that generate high-quality artificial data by manipulating existing data samples. By leveraging data augmentation techniques, AI models can achieve significantly improved applicability in tasks involving scarce or imbalanced datasets, thereby substantially enhancing AI models’ generalization capabilities. Existing literature surveys only focus on a certain type of specific modality data and categorize these methods from modality-specific and operation-centric perspectives, which lacks a consistent summary of data augmentation methods across multiple modalities and limits the comprehension of how existing data samples serve the data augmentation process. To bridge this gap, this survey proposes a more enlightening taxonomy that encompasses data augmentation techniques for different common data modalities by investigating how to take advantage of the intrinsic relationship between and within instances. Additionally, it categorizes data augmentation methods across five data modalities through a unified inductive approach.

The distribution shift in Time Series Forecasting (TSF), indicating series distribution changes over time, largely hinders the performance of TSF models. Existing works towards distribution shift in time series are mostly limited in the quantification of distribution and, more importantly, overlook the potential shift between lookback and horizon windows. To address above challenges, we systematically summarize the distribution shift in TSF into two categories. Regarding lookback windows as input-space and horizon windows as output-space, there exist (i) intra-space shift, that the distribution within the input-space keeps shifted over time, and (ii) inter-space shift, that the distribution is shifted between input-space and output-space. Then we introduce, Dish-TS, a general neural paradigm for alleviating distribution shift in TSF. Specifically, for better distribution estimation, we propose the coefficient net (Conet), which can be any neural architectures, to map input sequences into learnable distribution coefficients. To relieve intra-space and inter-space shift, we organize Dish-TS as a Dual-Conet framework to separately learn the distribution of input- and output-space, which naturally captures the distribution difference of two spaces. In addition, we introduce a more effective training strategy for intractable Conet learning. Finally, we conduct extensive experiments on several datasets coupled with different state-of-the-art forecasting models. Experimental results show Dish-TS consistently boosts them with a more than 20% average improvement. Code is available at https://github.com/weifantt/Dish-TS.

Background: Foodborne diseases, as a type of disease with a high global incidence, place a heavy burden on public health and social economy. Foodborne pathogens, as the main factor of foodborne diseases, play an important role in the treatment and prevention of foodborne diseases; however, foodborne diseases caused by different pathogens lack specificity in clinical features, and there is a low proportion of clinically actual pathogen detection in real life. Objective: We aimed to analyze foodborne disease case data, select appropriate features based on analysis results, and use machine learning methods to classify foodborne disease pathogens to predict foodborne disease pathogens that have not been tested. Methods: We extracted features such as space, time, and exposed food from foodborne disease case data and analyzed the relationship between these features and the foodborne disease pathogens using a variety of machine learning methods to classify foodborne disease pathogens. We compared the results of 4 models to obtain the pathogen prediction model with the highest accuracy. Results: The gradient boost decision tree model obtained the highest accuracy, with accuracy approaching 69% in identifying 4 pathogens including Salmonella, Norovirus, Escherichia coli, and Vibrio parahaemolyticus. By evaluating the importance of features such as time of illness, geographical longitude and latitude, and diarrhea frequency, we found that they play important roles in classifying the foodborne disease pathogens. Conclusions: Data analysis can reflect the distribution of some features of foodborne diseases and the relationship among the features. The classification of pathogens based on the analysis results and machine learning methods can provide beneficial support for clinical auxiliary diagnosis and treatment of foodborne diseases.

Single Image Super-resolution (SISR) produces high-resolution images with fine spatial resolutions from a remotely sensed image with low spatial resolution. Recently, deep learning and generative adversarial networks (GANs) have made breakthroughs for the challenging task of single image super-resolution (SISR) . However, the generated image still suffers from undesirable artifacts such as the absence of texture-feature representation and high-frequency information. We propose a frequency domain-based spatio-temporal remote sensing single image super-resolution technique to reconstruct the HR image combined with generative adversarial networks (GANs) on various frequency bands (TWIST-GAN). We have introduced a new method incorporating Wavelet Transform (WT) characteristics and transferred generative adversarial network. The LR image has been split into various frequency bands by using the WT, whereas the transfer generative adversarial network predicts high-frequency components via a proposed architecture. Finally, the inverse transfer of wavelets produces a reconstructed image with super-resolution. The model is first trained on an external DIV2 K dataset and validated with the UC Merced Landsat remote sensing dataset and Set14 with each image size of 256 × 256. Following that, transferred GANs are used to process spatio-temporal remote sensing images in order to minimize computation cost differences and improve texture information. The findings are compared qualitatively and qualitatively with the current state-of-art approaches. In addition, we saved about 43% of the GPU memory during training and accelerated the execution of our simplified version by eliminating batch normalization layers.
